An anti-terrorist cell with clearance higher then any government was formed by the joint working of Linda Danvers and Oliver Queen. Oliver Queen was the first human Linda came in contact with. Meteor rock had imbedded itself within her and he not only removed it but helped her get used to life on Earth. Queen Industries helped create her entire background for her and as they talked about different things, they both realized they wanted to do what they could to protect humanity.
While Oliver was the only one to know her true identity as Kara, Clark had been raised on Earth with the Kent's. However, rather then Pete being the first person Clark confided in, it was Chloe. Chloe, meteor infected, showed her abilities while still in high school. There was never any Lana in his life instead there was a relationship between Chloe and Clark that lasted for nearly a year before they both realized they were better friends. Even so, Chloe still has deep feelings for Clark and never tried to move on. When Chloe and Clark finished high school they both went to college and started working at the Daily Planet.
Michael Guerin, Max Evans, and Isabel Evans moved away from Roswell after the Skins came to town, forcing themselves to leave behind their loved ones. Tess betrayed them and during a battle was killed by Isabel and Michael who attacked her at the same time but not before she managed to kill Liz and Maria. Their dupes have also been killed.
Oliver intercepted signal waves being sent out by an unknown alien technology on one hand and by Chloe on another. Unbeknownst to them, the signal waves that were sent out came from Antar, from Khivar to more Skins that have been hidden and harvesting. Nikolas wasn't the only leader that Khivar had sent and unknown to them; they had other extraterrestrial enemies that were working with him. Before Zod was imprisoned he and Khivar had worked together but there were others that followed Zod that continued to follow Khivar once Zod was imprisoned.
Deception is one such follower of Zod, having taken the name Marina Auberto since she arrived on Earth, she has been leading Skins silently, keeping herself hidden as she waited for the time to come where it would be time to make a move. She has chameleon abilities and has been able to shift her appearance for years. Her aging process seems slowed by the Yellow Sun so that though she would be the equivalent of 90 human years old, her natural form still looks twenty. After Zod was nearly freed, she was ready to act but having realized his vessel might hold more sway then she thought, she's decided to start working with him. As Marina, she has built up a great deal of wealth so that she would be considered among the top ten richest people in the world.
Chloe's powers are as they are in the show, however they showed themselves back in high school.
Oliver isn't just a normal human, his archery is exceptional but he also has the ability to create a sonic arrow simply from will, his power is simply projected as arrows if he chooses, sound being his controlling element. (This is an idea that's taken as a cross from the Quincy's in Bleach and a Liefe knight named Sasame from Pretear)
Clark doesn't know about Linda being his cousin but she knows about him. He does have all the powers of Superman except for flight, all of which had shown by the end of high school.
Linda is completely Superwoman, including flight.
Isabel is not just the dream walker, she is capable of mind warps after Tess and Ava both died.
Michael has more control over his power, finding that he can use telekinesis to levitate items or blow them up.

Notes:
Lex has just learned what Veritas was in his father's day and begun trying to put together the pieces. He's killed his father and got the keys but learned as he went to the safety deposit box that it was empty.
Max, Isabel and Michael are just getting into Metropolis when this begins. All of them are torn about losing those they loved, Isabel never met Jesse and always mourned Alex's death.
Chloe has been secretly working with Oliver and Linda, not even telling Clark because she knew he would worry about her being involved. At the same time, using equipment she managed to accumulate over the years she is doing her own investigations for Clark without letting others know what she's doing.
